I have not looked at the slicer you are using, but in Simplify 3d, on the support tab, you select the support infill percentage, how many top and bottom layers, and how much you want the supports material to stay away from the part, both horizontally and vertically. So the supports are very thinly printed, except for the areas at the top and bottom of the supports.I don't understand the question?

That would be cool if you can, to eliminate all the filament changes until it is actually needed, and something I'd be looking into.Are you suggesting there's a way to setup it to print a base for the support out of PLA then swap it over to PVA when it approaches the point Where the supports are actually needed?
I wouldn't use PVA all the time. Just when I need a part to look good, or when you need a smooth surface under an overhang. Like on my SCX24 stands for example. I install magnets in the bottom for the little parts trays I incorporate into them. I use supports there, and when removed, the face of the pockets inside look like ass, making the magnets sit funny sometimes. That's where the PVA would come in handy.
