I decided to stick with the ez-start on my pede. But, I am going to use a glow ignitor instead of the ez-start ignitor to save on ez start battery and I have read the engines start easier using a separate ignitor.

My question is, can I just pull the blue and yellow prongs out of the harness and then remove the wires or do I have to leave the prongs for some reason? Do I even have to remove them? if the blue wire isn't plugged into the glow plug would it still drain the battery?

Just pull blue wire back out of way and zip tie it to others. The yellow wire is just a ground for blue ignitor wire so as said above you dont even have to remove yellow wire unkess you just want to. Only wires you need connected are black and red to ezstart motor.
