I cannot figure out why there are two different sets of connectors with this Lipo. Does it matter which ones you use?

The ones on the right, the shorter ones are 5mm bullets. Looks like low profile.

The ones in the center are 5mm to 4mm bullet adapters

And the banana plug on the very left is for the balance port (more for charging then using in the car)

The low profile angle on the 5mm bullets will allow the battery to be positioned under tight body designs for some cars.
Yes. Mostly used on buggies. On my slash and rustler I use adapters and they are just normal straight up to the sky. But I prefer angled bullets instead of normal straight up.
