I have a Triton2EQ charger and the LHS sold me one of these,
http://www.greathobbies.com/productinfo/?prod_id=TGHX1001

when I'm setting the charge cycle do i set the lipo MAH as 3600mah/14.4v or 1800mah/7.2v Not sure how it reads it as a 4s battery. i would guess its total mah and voltage but i have been wrong before haha.

I "think":

14.4v 4s 1800mAh. By placing them in series you increase the voltage only. So if you take 2x 1800mAh 7.2V batteries in series and draw 1 amp from them because you are drawing it at 14.4v you are drawing twice as many joules therefore the capactiy is 1800 not 3600.

If you wired them in parallel (also an option, but you won't be able to balance them properly). Then it would be equivalent to a 7.4v 2S 3600mAh.

Besides the charger should NOT be set to give a set amount of mAh. The LiPo chargers I have seen only include the mAh for YOUR reference when selecting a battery from the memory.

The charger will charge the battery until it reads peak voltage (about 8.6v IIRC) and then shut off.

The charger will see it as one battery so set the charger for 14.4 and 1600 mAH. When you run batteries in series, you double the voltage not the current.

sweet thanks :)

and yeah I'm not sure why this charger in particular asks for voltage and mah for lipo. For the price of them i would have thought they would have been a "smarter" charger.
