In some builds I was looking at for ideas on where to place my battery tray and etc on my BL LST2 I'm working on. I had seen 1 or 2 builds where they stacked 2 3s batteries on their sides next to each other. Anyone ever do this? can you do it with lipos? one on top of another would probably cause heat issues, but side by side would that be enough air flow?

If geared properly you shouldnt have too much lipo heat anyways. Using two 3s packs can be done two way, is series for a 6s voltage or in parallel for double mah.

I do it all the time. If your lipos are getting hot then your C rating or mAh rating is too low. I would recommend upping your C rating as you're probably already running the highest mAh value you can 
Slowgreen can you explain parallel,and in series? And how to wire that up.

Series adds the packs voltages together so running two 2S pack in series would make them the equivilent of a 4S pack....mAh value stays the same. (Make sure you use two identical specd lipos.
Running in parallel doesn't add the volatages it adds the mAh values. So two 2S 5000mAh packs in parallel would still act like a 2S lipo only it would be like a 10,000mAh pack. Again you want to use 2 identical specd lipos for best results.
Heres a vid from my Youtube channel on how to make a series connector....Wiring in parallel is basically just making a wire splitter. both lipo positives go to a single positive wire and both negative wires go to a single negative. If that made sense.
