It's not a problem doing that just make your wires short enough that they don't get in the way
 
If you hook two two cell batteries in a series you have four cells
 
bob I think he is only trying to run 2 cells then 2 more cells in parelle to give himself a longer run time. 2 cell wont work

I know that won't work that's why I figured that was a stupid question. The answer I gave was to clarify that you could use two batteries and put them in series to have a 4-cell battery.
