I keep read the threads that are around and they keep saying to make sure the piston is all the way down when you shut off the car/truck is that just for the brake in or should you do that all the time and why?
 
All the time. The different kinds of metal in an engine cool and contract at different rates. Moving the piston out of the pinch(tight spot) ensures that the sleeve doesn't squeeze the piston while cooling off. By leaving the piston in the tight spot, you run the risk of loosing the pinch sooner, leading to less compression and an erratic running engine.
