What would be the choice 7.2v batteries to get for my e-maxx and charger to enjoy hours of playtime?

Depends on what you're looking for. Are you looking for the best batteries for all out speed? Do you want to stick with the 6 cell packs, or step up to the 7 cells? Are you just looking for a good compromise between speed and runtime?

They cost a little bit more than cheaper packs, but I personally suggest picking up some packs made of the GP3300 cells. IMO they're the best cells available today. And somewhat recently GP changed their cells a little bit and now they put out more voltage than they did before. If you really want to lay the hammer down, jump up to some 7 cell packs. The difference between running 6 and 7 cell packs is amazing....going from stock it's like sticking a turbocharger on your truck.

For a charger I'd look for something that can charge 2 packs at a time....if not you'll be waiting all day long to charge batteries. The Duratrax Intellipeak Twin Pulse charger will do 2 at a time. I'm not sure of anything else off the top of my head that will charge 2 packs at a time that isn't DC only.

Ok, I've got the two pack charger and 3300 mah batteries, I'll see how long these last.

Did you get NiCads or NiMh? I was about to recommend the 3300 NiMh Reedy match packs.
When the cells are matched, you get better run time since there isn't a weaker cell drawing from the rest. Also, NiMhs don't retain a 'memory' so they never need to be cycled.

I have Mega dual e charger and 2 3300 batteries.

RC, what type of cells are your battery packs made of? Look on the sticker of the pack, it will either say "NiCd" or "NiMh" on it somewhere.

I think three sets of Nimh 3300 batteries is what I'll need, one to run on, one to cool down and one charging.

I read that if you overcharge them you damage them.

Yes. They need to be charged at a 1:1 rate. It takes longer than NiCads, but the run longer than NiCads. NiMh batts do not store the charge as long as NiCads, either, so charge them the night before, or the day you're going to use them.

I've found the best way to get the most out of my NiMh's is to run them warm off the charger. You'll get the most punch out of them that way.

So when charging them should you set an egg timer or something?

Hmm...well, not really. What charger do you have? What brand and model number?

Ok, that comes with a 30 minute timed charger. So, for your 3300's I would charge them for a total of about 35 minutes, or whenever they get really warm (not hot, really warm). So when the timer runs out, turn it around again for about another 5 minutes.
