Well for a fresh starting point on the 2.5 your factory needle settings are 4 out on HSN and 2 out on LSN with a 1mm gap. This is a rich setting for breaking in. But also a good beginning point for tuning.

I think your turning the wrong screw, the idle screw will never be flush, are you sure you are not turning the lsn screw instead, look at the link I sent you, it has pictures that show what screw does what.
 
keep turning your idle screw in until you notice a difference.....if i gets too high you simply just unscrew it a little bit

That's not the right way to fix it, all your doing is asking for a bigger problem, good luck.

i guess all i have to do is run it,tune it ,run it ,tune it, till i get it the way i want.

No, all you have to do is read what we say and follow directions. We all gave you very good advice with links and pictures and detailed instructions. It's not that hard but it is frustrating, you need a little patience and it will be done right.
 
Just a thought, did you say you changed the bell on the motor? If so did you put the clutches on backwards? If the clutch shoes are on backward or damaged, they can jam and not release to let your motor freely idle. So when you hit the brakes it stalls.
 
As far as I know clutch shoes can only go one way.

I have had the clutch shoes fail and stick before on my 3.3. Same thing, hit the break it stalled.

Just spin your bell and see if it spins freely of the motor or pull the bell and have a look.
 
Stock clutch shoe's can be used/installed in either direction, leading edge or trailing edge engagement.
I have the clutches on my trucks in the Leading edge configuration.

By reversing the direction of the clutch shoes, the clutch shoes will provide a little firmer bite against the interior wall of the clutch bell. This is useful on higher bite surfaces that offer a higher level of traction.

If you were turning the idle gap screw you need to reset the gap at 0.6mm~1mm.

Stalling when the brakes are allied is a classic symptom of a broken clutch spring &/or broken clutch shoe, pop the bell E~clip & take look see.
 
This reminds me of the arguments I have with my kids about cleaning their room, how many people will it take to say the same thing before you take someone's advice.
Don't get me wrong, I'm a very easy person by nature but this is getting a bit repetitive. You said you turned the idle screw all the way out, the eng should not have ran at point without having the throttle applied, and then you said you had it all the way in, the eng at that point should have ran as if it was at wot. (providing that everything else is set correctly) So once more check to make sure you are turning the correct screw and if you are then check the clutch.
