Is it really necessary to cut out the side window as well as the front and back to let the engine cool or is it ok to just cut the front and back windows only

If you just cut the front window out it should give you enough air to cool the engine. some times I will cut all of them out, like on my basher bodys, then I take mesh screen and glue it in place were the windows once was. That keeps debre and other elements out and still gives you good airflow, plus it looks cool because it looks like something out of the road warrior. Plus you can paint the mesh if you want it to match the color of your body.

Cut out enough of the windows to make sure you get good airflow though the vehicle. You want to make sure that air flows around the engine and most importantly through the engine. If at all possible place the airfilter in a possition to get a constant fresh flow while the car/truck is moving.

Stretch has the right idea.

Another tip is to keep all openings circular in shape. If your doing an On-Road body then it doesn't matter as much for the fact that you'll hopfully spend very little time on your lid.

If your doing a truck or buggy body you want to stick to a circular opening so that it doesn't weaken the structure of the body. Sharp angles can cause stress fractures and tears when you land on your lid alot.
