Theat header/pipe does not effect it. If your talkin about the header/pipe that they make specifically for the TRX engines 2.5/3.3.

I'm guessing this is for a Revo? I have the THS set made for the TMaxx. It looks a slightly different. At any rate, if it's made for the TRX engine you can bet it will be compatible with EZ Start.

That should work just fine. I have that setup on my 3.3 with ezstart still installed. No problems.
