where do you place either, gun or the onboard. is their different locations?

For onboard, the sensing wire goes around the heatsink. For a gun, aim it at the glowplug.

Yea the best place is right at the base of the glow plug where it screws into the head.

I have an Infrared temperature guage (there awsome and I would reccomend getting one) and is just pointing it at the base of the glowplug good or could it pick up the temperature of the wires and give a false reading I'm almost positive it wont I just wanted to make sure.

Make sure that you draw a circle around the base of the glow plug with the handheld gun if it has the laser pointer. You will see the variances in temps.
