I always shake my gallon or quart before putting it into my pit bottle. And I shake my pit bottle before I put it in the fuel in the tank. It would make sense that the different compounds or liquids in the fuel would separate over time (how much time, I dont know). But it seems to me the oil would separate from the nitro and methanol and sink to bottom. I'm obviousely no expert, thats just my 2 cents.
 
Here's a quote from Ron Paris:

I always shake my fuel because some oil separation is common especially with higher nitro but I mostly shake it to re oxygenate the nitro [old habit from topfuel/funny car days]

It's probably a good idea. It surely won't hurt anything.
