Should I clean out my engine during break in process? I noticed that I was breaking in my engine, I took it out to clean (inside and out) and now the engine is acting weird.

What do you mean by cleaning? Like you took it apart, scrubbed it and put it back together again? If that's the case you may have an air leak from loose screws. Check all your nuts and bolts and let us know.

Also, if you used any sort of water solution or soap (or pretty much anything other than nitro, wd-40, and after run oil), you may have gummed up your engine or rusted it. I'm pretty sure if you used water then a shot of wd-40 down all (carb exhaust and backplate) the holes should get rid of it.
